If you choose 'merge,' iTunes will put data that's on iTunes but not the iPad onto the computer and vice versa, but not delete anything. If you choose to replace the data on the iPad, it will delete any data present on the iPad that's not present on your computer, and if you choose to replace data on the computer, it will delete anything in your iTunes library not stored on the iPad.
